Actually they both are the better exercise - it just depends on what you plan to take from either one.
Running is weight-bearing, in that (done correctly) it will increase load/stress on your bones and many times increase bone density.
Cycling takes the stress of your body weight off your legs, but you still are putting in a workout depending on how fast you bike, the time you spend biking, and if you are biking against a wind, cross country, etc.
They are both cardiovascular, help strengthen your heart and lungs, and increase your metabolism and calorie use.
The better exercise will be the one that you decide you like most, though many cyclists run on their off days, and many runners bike on their rest days.
